An evaluation of generic affinities and monophyly in the model system Boechera (Brassicaceae). The genus Boechera (including more than 70 North American species formerly included in Arabis s.lat.) has become a model system used for a wide range of studies in angiosperm ecology and evolutionary biology. A close relative of Arabidopsis thaliana, Boechera offers an unparalleled opportunity to apply the lessons learned from this model taxon to a lineage with much greater evolutionarily diversity. Unfortunately, ongoing studies in Boechera are being severely hindered by limited understanding of this taxonomically complex group. In the present study we aim to test the monophyly of Boechera using three independent nuclear loci (nrDNA ITS, chalcone synthase, and pistillata intron 1,) and cpDNA data. Preliminary results identify a monophyletic clade that includes Anelsonia, Boechera, Cusickiella, Nevada, Phoenicaulis, Polyctenium, and Sandbergia. Within this group, Boechera is weakly supported as monophyletic with two basally divergent clades of Boechera strongly supported by individual gene trees and simultaneous analyses. Biogeographically these divergent clades represent eastern and western North American species. Future work will focus on expanding the sampling of taxa, intraspecific accessions, and loci to assemble a well-supported and well-sampled phylogeny that will be used to comprehensively address monophyly and to serve as the backbone for studies addressing species limits within Boechera for the generation of a more informative classification.
